On 13 August 2016, Agüero scored Manchester City's first competitive goal under the management of Pep Guardiola in a 2–1 victory against Sunderland on the opening day of the 2016–17 Premier League season. On 16 August 2016, Agüero scored a hat-trick and missed two penalty kicks in a 5–0 Champions League play-off win against Steaua București.
In a league match against West Ham on 28 August, Agüero struck opponent Winston Reid in the throat with his arm, an incident which went unpunished by the referee. Reid lost his voice with the strike, and had to be substituted. The FA dealt Agüero a three-match ban for violent conduct, accusing him of behaving in an "aggressive manner that was excessive in force and brutal". As his suspension was only domestic, he took part in his team's opening Champions League group match against Borussia Mönchengladbach on 14 September, scoring a hat-trick in a 4–0 home win.
On 24 September 2016, Agüero scored two goals in a 3–1 win against Swansea; he subsequently went over a month without a goal, until he broke his goalscoring drought with two goals in a 4–0 win against West Bromwich Albion on 29 October 2016, also setting up a goal for teammate İlkay Gündoğan. On 5 November 2016, Agüero scored his 150th goal for Manchester City in a 1–1 draw against Middlesbrough in the league.
On 3 December 2016, Agüero was sent off in a 1–3 loss to Chelsea for a tackle on David Luiz and was given a four match suspension. On 6 January 2017, in an FA Cup third round match against West Ham United, he scored his 154th goal for Manchester City, overtaking Colin Bell to become City's third highest scorer. After the arrival of Gabriel Jesus, Agüero was dropped to the substitute for three league matches in February 2017,but returned to the starting line-up after the Brazilian sustained an injury for an FA Cup fourth round tie against Huddersfield Town on 18 February.
On 21 February 2017, Agüero scored two goals in a 5–3 home win over Monaco in the UEFA Champions League's round of 16.
